Let me understand.

Is it the front shell or the rear shell that is not coming down far enough? Your reference to the "top pop up" says to me that it is the front shell.

Does the problem exist when the trailer is fully open, or fully closed?

. If the latter, are you able to bring the shell down an inch if you stand in the stirrup, but it rises as soon as you take your foot out of the stirrup? In this case, you simply need to adjust the center latch downward by the required amount. This will make the shell latch at a lower level.
. Again, if the problem shows up when you try to lower the front shell, will the shell not come down any further, no matter what you do? In this case, I'm thinking that something must be binding or blocking the shell's downward travel.

If the problem exists when the trailer is fully open, then the shell may need to be lowered on the lift arm. I'm not the expert on how to do this (though I have done it), so I will wait for Larryjb to join the discussion.

Does the 3225 have a latch on the roof? Or am I thinking of the 3326?
