Depends on where the gaps are. I have a couple where my side flaps overlap, and also by the bed latches. I just ripped some white rags I have (okay, old T-shirts), and stuff the pieces into the openings. I do that in the winter, too, to cut down on drafts.

I found that if I pull on the flaps before I velcro them, they will minimize the gap, too. Small pieces of cotton rags do well at plugging holes.
